I tend to avoid the animal cafes in Japan precisely because of your concerns of animal welfare. Too many cafes don't take good care of the animals, and my Japanese isn't strong enough to ask them about their care policies.
It's very true some cafes wouldn't take good care of the animals. I don't speak japanese either but liked how they watched over the animals and had designated rest areas away from people.
