You missed one of the most important advantages of an ATX sized case: ease of install and repair. Many people can easily use a much smaller case, but it's just easier to put together a case with a lot of extra room. You can fit a dual GPU solution in some mini-atx cases, but it's not going to be nearly as spacious. That will make cooling a bit more difficult, but mostly it will just be annoying to design and install.
