I think it means there is nothing like good or bad just a way to percept the reality :)
I think it also poses some uncomfortable questions about religious beliefs and human values. Twain wrote at the end of his life a series of documents that ended up becoming The Bible According to Mark Twain. In it, he cleverly and hilariously demystifies most conceptions held dear by people of his time (and even of our time). He was puzzled by the effect of scientific knowledge on some absurd, only-believable-through-faith assumptions and also by how we categorize people according to those biased and mostly ignorant assumptions.
