One of my all time favorite movies and I've had pretty similar thoughts as well. I kind of wish they would have explored the concept of synchronicity instead of using deja vu as the way of explaining noticing the fluctuations in the matrix. Allegedly there is/was going to be another trilogy as well. Who knows where it will go though.
I wish there were more movies :) I got the idea from my philosophy lecturer about a matrix within a matrix but after I wrote this I found out that it is a popular fan theory... Fan theories are the best :P
