Given that we have many different VAT cases (10%, 20%, Export, 0% inner-EU with VAT number provided), I had to program a tool (using python) that pulls in all orders, all stripe payouts, and then exports everything as a csv that I can import into the software our tax consultants are using. Was a lot of work, but it's super clean, and now that it's finished, bookkeeping (at least incoming stuff) is no work at all anymore. The best choice for me is codica which is perfectly suitable for this kind of marketplace.
