The word "is" would be okay here, since Pete believes that it is a fact that Rachella is a commander. However, I think "was" would be better since that entire paragraph is dealing in the past tense. The word "commander" should not be capitalized here because Rachella is assumed to be just one, and she's not being referred to as "Commander Rachella" or "Commander [whatever Rachella's last name is]".
