Büyük Ağa Medresesi, zamanında bulunduğu bölgede en yüksek derecede eğitim veren kurumlardan biri olmuştur.
Bu medresede birçok ünlü ilim adamı müderrislik yapmıştır Ancak sonraki yıllarda yaşanan depremler sonucu kullanılamaz hale gelmiştir.
Günümüzdeki hali ise onun restore edilmiş halidir.
Medrese, Amasya şehir merkezindeki Bahçeler içi Mahallesinde bulunmaktadır.
