You do not get penalized in any way for updating your Masternode software, as long as you perform the update in a reasonable short down time.
With dashman is even easier and faster.
Just execute:
~/dashman/dashman update
and you are done

Here's an actual update I just did:

Thanks for the info. That would be great when you don't get penalized. Why I started to wonder is because my last block reward was on the 2nd of Jan. That is much longer than usual (around 8 days). Any idea if this is not caused by upgrading?

8 days is about right.
It usually takes from 7-10 days for the whole masternodes cycle to complete

Also today - no blocked mined ... really strange. Somehow my counter seemed to be reseted anyway and I don't know why ... Is there a way to see you spot in reward queue?
